When my '13 pro was doing this it ended up being the exhaust temp sensor failing. Replaced it and has been good ever since. It would have showed up on digital wrench though.

when my '06 acted similar it ended up being the ecu. maybe check tps? hope this helps.

I would try throwing a little more weight to the primary to start maybe. Do you have a can on it?

just guessing, but i would say the clear tube would be your gas tank vent, and the black one is from your exaust valve solenoid.
