I have a ultra 680 with slp pipes on it, I put in ultra spx needles. My jet sizes go 400, 380, 400. The carbs are pretty close to being perfect for syncing them. I have the e-clip on the middle of the spx needle. What should I do? Do the needles have to be on the same e-clip across all 3?

Yup, position number 3 on all. Run good premium fuel.
As per this chart; http://www.slp.cc/instsheets/09-680.pdf

I have regular in it now will that cause it to be all different?

You have an SKS so you should be ok as they had the lower compression heads for sea level. I still would only use premium shell fuel. The RMK's had the high compression heads and had issues with heat soaking thus the reason the outer cylinders run bigger jets....keeps the water temps in check. If at all possible, always run the best fuel you can....its filtered better and thats why it costs more.
