burnt toast

This one has got me baffled. Purchased on line manual. 2000 600 grizzly was burning oil bad (smoking). Started and ran fine. Tore down, cylinder glazed still well within spec. Honed cylinder stayed stock size piston, ring gap within spec. Noticed timing chain was stretched r&r as well. No gaskets or seals were reused. Set valves. On first start up it was hard starting, eventually did start up and ran like a top once it was warm and took it for a burn ran good started good, figured perfect! Sat in the garage a couple weeks I started it here and there firing right up. Go to load it a couple days before taking back to my father in law, again hard starting wants to fire fight with it eventually it starts once it is warm starts like a champ, now I'm thinking something isn't right. Pull it back in the garage go through it double checking the compression, valve set, has good spark, getting fuel, I'm kind of at a lose. Now i really have to fight with it to start, checked the carb out (choke circuit) all good. When it does start it runs perfect just a bi-ch to start. Checked the pulse coil 488ohms so it should be good. Any suggestions. The only thing I haven't done is a new plug but I don't think that is the problem, I drained the rank and it has new fuel no difference. Any suggestion or has anyone ran into this? Thanks
